If done properly your plumbing should have an antisiphon valve on both the intake and discharge lines located above the water line.

Sorry to suggest the obvious, but have you checked your anti siphon valve?

If it is functioning correctly what you describe should be impossible.

I close the thru haul but it can still siphon back from the holding tank.  Sometimes it flows over, goes into bilge and the bilge runs.  Solution is to keep holding tank empty, close through hull fitting under V berth, and check siphon rubber
