Teleflex is the major player in the single lever control systems.  Often
the stop (actually a fuel cutoff in most marine diesel systems) is
simply pull handle mounted somewhere somewhat convenient to the normal
operator position.  We replaced our engine which used a pull back on the
throttle handle to accomplish that with a Universal XP-25B, and the
installer put a separate "T" handle to shut it down mounted just forward
of the original instrument panel.  It is a bit inconvenient there, I
occasionally snag it with a pants leg, but it is basically out of the
way.  Maybe I'll make a shield for it to keep my pants leg clear and to
keep from stepping on it.

Controls are essentially three.  Throttle, shift and fuel cutoff.  They
each are push/pull assemblies, whereas motorcycles are pull only, so the
control lines are different (I bike, too, probably as bad as I sail).
On the side of the engine there is usually a plate or plates mounted
where the protruding bit of wire can be attached to the control lever,
and the panel provides some adjustment by where the shield of the wire
is held in place.  On single lever controls, there is a cam of some kind
(sometimes looking like a slotted lever) that moves the transmission
linkage as the lever moves from forward to reverse.  The design is such
that the throttle is proportional to the position in either forward or
reverse, so you get a single lever control.  But because the
transmission is always in gear other than idle, you need a separate fuel
cutoff.  Since you are removing the pedestal, you will be changing the
controls anyway.  You can choose a throttle that has a fuel cutoff at
the low end, engaged by throttling to idle and then continuing that
movement.  But remember that the more complex things are the more
opportunity for corrosion, dirt, breakage and so forth.  I like KISS.
Separate everything.
