[C38] water in my bilge

My bilge has been filling up with water rather quickly. 
The area in the head fills up to. 
Stuffing box appears OK. 
I closed through hull fitting. 
Water has the smell of urine...a bit. 
Any thoughts of where the water's coming from. 
Holding tank? 
I don't want Blue Eyes to become a "Yellow Submarine"
